Over the years there has been much discussion regarding the parents of the Maria de Villasenor y Lomelin cc Francisco de la Cueva y Lomelin. The most recent conclusion is that Maria de Villasenor y Lomelin was the daughter of Jose de Villasenor Figueroa cc Bernarda de Coria y Lomelin. Jose and Bernarda did father at least two Maria de Villasenor's:
Maria de Villasenor y Coria Lomelin (Bap. 22 Nov, 1657 - Teocuitatlan, Jalisco, Mexico)
Maria de Villasenor y Coria Lomelin (Bap. 3 Mar, 1663 - Teocuitatlan, Jalisco, Mexico
However, I don't think that either of above Marias were the same as the one married to Francisco de la Cueva. Francisco de la Cueva and Maria de Villasenor lived in the area for a time (Hacienda de Zitala, Teocuitatlan, Jalisco), Jiquilpan, La Barca, and Ayo el Chico per the information found in the their kids baptismal and matrimonial information. Francisco and Maria started having children as early as 1661 with the birth of Sebastian de la Cueva y Villasenor:

I also found this dispensa between Diego de Villasenor y Delgadillo (Son of Juan de Villasenor y Figueroa cc Maria Delgadillo):
In this information, the witnesses all say that the novios are related in the 3rd degree, plus this involves a son of Juan de Villasenor y Figueroa who it is thought to be the parent of the Maria de Villasenor, mother of Ines mentioned in this petition. Furthermore, Ines is said to have been born around 1657.
Ultimately, this new information casts doubts on the parents of Maria de Villasenor cc Francisco de la Cueva y Carbajal. Especially given that this couple started having kids as early as 1657 which makes it impossible for Jose de Villasenor y Figueroa cc Bernarda de Coria Lomelin to have had a Maria that was married and having children around the same time.
I don't really have any good leads on the parents for Maria. I'll continue searching, but I hope that this information is at least useful is ruling out that Jose and Bernarda were Maria de Villasenor's parents.

Juan Manuel de Bejar cc Josefa de la Cueva y Diaz
One possible clue to the origins of Maria de Villasenor y Lomelin (cc Francisco de la Cueva y Lomelin) is this dispensa:
Dispensa matrimonial entre Juan Manuel de Bejar y Josefa de la Cueva y Diaz
Josefa de la Cueva is the daughter of Sebastian de la Cueva y Villasenor cc Juana Diaz y Picaso. Juan Manuel's deceased wife was Juana de Anaya who is said to be a 2nd/3rd cousin of Josefa de la Cueva y Villasenor. The relationship is through their Villasenor side. Juana de Anya is said to have been a daughter of Jose de Anaya, "primo hermano" de Maria de Villasenor y Lomeline (wife of Francisco de la Cueva y Lomelin, parents of Sebastian de la Cueva). I suspect that the parents of Jose de Anaya (Father of Juana de Anaya, Juan Manuel's deceased wife) was the son of Jose de Corona Anaya cc Leonicia de Orozco Villasenor. Add this to the dispensa between Diego de Villasenor y Lomelin and Ines de la Cueva y Villasenor and we have a general idea about which Villasenor lines are involved.
If this dispensa says that Jose de Anaya and Maria de Villasenor were first cousins... and we assume that the Jose de Anaya is a son of Jose de Corona Anaya cc Leonicia de Orozco Villasenor, the relationship looks like this:
1st degree: Juana de Anaya
2nd degree: Jose de Anaya
3rd degree: Leonicia de Orozco Villasenor cc Jose de Anaya Corona
4th degree: Miguel de Villasenor Orozco cc Maria Bocanegra de Figueroa y Banuelos
In the other dispensa between Diego and Ines de la Cueva are said to be related in the 3rd degree. On this we have:
1st degree: Diego de Villasenor Figueroa y Delgadillo
2nd degree: Jose de Villasenor Orozco y Figueroa cc Maria Delgadillo
3rd degree: Miguel de Villasenor Orozco cc Maria Bocanegra de Figueroa y Banuelos
So the Maria de Villasenor y Lomelin cc Francisco de la Cueva y Lomelin is closely related to Miguel de Villasenor Orozco cc Maria Bocanegra de Figueroa y Banuelos.
